La trama di questo secondo film con protagonisti gli agenti Mulder e Scully è tenuta segretissima. Si sa però che, al contrario di quanto avvenuto per il primo film, la trama di The X-Files 2 non si ricollegherà direttamente alle vicende della serie televisva ma ne rimarrà indipendente, sulla falsariga degli episodi tv settimanali noti come Monster of the Week, escludendo quindi vicende legate agli alieni o alle cospirazioni governative.
